The visibility of layers at startup of the Geoide Viewer is primarily controlled via the Geoide Author. You may add a list of layers to the URL to add layers which you want to be visible as well. (from Geoide Base Application version 1.0):

Add to the address in your browser:

&visiblelayers=layername1,layername2,etc.

Use the layer name as used in the Geoide Author (field Name in the form Layer Properties)
